The Citizens lost 2-1 after a late Amad Diallo-inspired comeback from United. Josko Gvardiol had put the hosts ahead with a first-half header but Diallo won a penalty from Matheus Nunes with just minutes remaining.
Bruno Fernandes stepped up to the spot to fire United level before the Red Devils stole a winner less than two minutes later after Ivorian winger Diallo latched on to a long Lisandro Martinez pass, flicking the ball over Ederson and firing in from an angle.
Victorious United manager Ruben Amorim said: "It was incredible.I think we deserved it. It was a very tough match but we believed until the end. We managed to score, we needed that win.
"It was important for us and for our fans. We were in the game for 90 minutes and that is very good. We talk about the Arsenal game, we played well in the first half but they were not believing that we could win.
"Today was so much more different. I also believed. Then we have 'Fergie time' and we put the things together and something magic happened. It was a good day for us.
"They [the fans] need it. Just like us, but you can see the way they celebrate is special. But we need to continue. Our club needs to win these kinds of matches, I understand the happiness of our fans but we need to continue."
Reigning Premier League champions Man City have now lost eight of their last 11 games across all competitions, winning only one of them. It is an unusual barren streak with the absence of the injured Rodri having proven catastrophic.
Pep Guardiola conceded: "We gave away the two goals. ... It is what it is. What can I say? It's a tough season. We didn't play our best because some positions we are not our best.
"There's no defence. We didn't lose eight games in two seasons now we lose eight in a few days. We cannot talk about targets when we lose a lot of games, and most of the time these things have happened.
"We have to move on and try to find the solution and try to win games. We need results to lift our mood.
"When it happens getting worse and worse, the reality is like this. I'm the manager of these players and this club. I have to find a solution and so far I haven't found it. This is the truth."
